(Note: the distinction between "classic" and "newfangled" javascript was made up here. But it's real: window.open, history.back, document.write and the like have all been around since the mid-90's, but the DOM stuff like document.getElementById is a much more recent innovation. The literature on Javascript seems to be divided between these two topics, though it's often very confusingly labelled.)

JavaScript 1.3 Reference - Yes, it's old, but very useful. The newest javascript 1.5 reference doesn't say a word about "classic" the browser API.

O'Reilly's "Javascript: The Definitive Guide" is extremely excellent. It covers both "classic" and "newfangled" javascript. It is available via safari.oreilly though it's unclear whether it'll always be freely available there.

MSDN DHTML Reference - often better than mozilla docs, but lookout for evil MS incompatibilities. Someone needs to write something just as good for Mozilla/W3C standards.

the jwz threading algorithm is talked about a lot, but is about a slightly different problem domain than what we're dealing with (we already do sibling sorting etc. elsewhere) Useful ideas though -- relies on In-Reply-To and References quite a bit as well. keep in mind it might be a bit dated.
